Following the Global War, soldier Deunan Knute finds sanctuary within the post-apocalyptic utopia of Olympus, where genetically engineered clones of humans called Bioroids reside. As their life spans have been cut short due to the nullification of their reproductive capabilities, a program exists that can override this function and restore the life expectancy of the Bioroids: Appleseed. Joining the counter-terrorist group ESWAT, Deunan becomes involved in the race to locate Appleseed before anti-Bioroid forces can find and destroy it themselves.
