Toho doesn't go reboot crazy after Godzilla 1998. They actually make Godzilla 2000 as a SEQUEL to Godzilla 1998. Essentially, it is the same film as G2K...only with some kind of opening prologue/montage detailing that one Baby Godzilla got away, and was exposed to further nuclear radiation/energy...and it quickly grew and mutated into the Godzilla 2000 design that we know and love.

That way we get a Toho film that 'rights the ship' and is a more traditional Godzilla film, but it is a sequel to the 98 movie. Thus, when Sony does their version and releases it in the US...it is that much easier to market and access for US audiences.

Toho doesn't go reboot crazy....they decide to wait and see how things pan out, and ultimately pursue a sequel.

Ultimately, Toho and Sony co-produce Mike Schlesinger's "Godzilla Reborn" sequel to Godzilla 2000. They keep the Toho suitmation style, but with a higher production value.

Toho and Sony repeat the process for an even bigger film in 2004 for the 50th anniversary of the character.....

What we end up with is a quadrilogy of films, with G98 serving as the sort of 'prequel' to a trilogy of more classic, suitmation films.

I would keep it the same as what we actually got except for several little things:

1.) Have Godzilla vs. Megaguirus be a direct sequel to / in the same timeline as Godzilla 2000: Millennium.
2.) Have Michael Schlesinger's Godzilla Reborn come to fruition in 2001 as the sequel to Godzilla vs. Megaguirus, with Godzilla, Mothra and King Ghidorah: Giant Monsters All-Out Attack being released in 2002, Godzilla Against Mechagodzilla in 2003, Godzilla: Tokyo S.O.S. in 2004 as the 50th anniversary film, and Godzilla: Final Wars as the final Millennium film in 2006.
3.) Have a third and final Kiryu saga film involving the cliffhanger from Godzilla: Tokyo S.O.S. in 2005:

Here's a rough idea from me:
1 - Godzilla Reborn - A solo Godzilla film that acts as an alternate-timeline where the original Godzilla was never killed by the Oxygen Destroyer (similar to the prologue of Godzilla vs. Megaguirus).
2 - Rodan: Guardian of the Sky - A "soft reboot" of the '56 Rodan film on par with the '84 Godzilla film. 50 years since the first appearance of the Rodans, another Rodan emerges. Meanwhile, a lone member of the Meganulon species awakens as well and grows into the monster queen Megaguirus, as the two kaijus head on the collision course.
3 - Godzilla vs. M - Pretty much the same of Kaneko's concept.
4 - Mothra vs. Bagan - Based on the original 1990 concept storyline.
5 - Godzilla, Rodan and Mothra: Giant Monsters All-Out Attack - Featuring the Guardian monsters: Rodan, Mothra and Anguirus.
6 - Godzilla Against King Ghidorah - A modernisation of Ghidorah, the Three-Headed Monster.
7 - Godzilla: Final Wars - A Destroy All Monsters-esque film where all of Earth's monsters must team up to fight against a race of kaiju-sized aliens known as the Gamoni.

Godzilla 2000: Millennium: The original film, except with minor changes. Instead of having a human villian, I would have Godzilla as the main antagonist with everyone working together and trying to put him down until the Millennian UFO first takes flight.

GODZILLA: RISEUP After defeating the alien monster known as Orga, Godzilla has slipped back into the ocean for several years and no traces of any beast like him have been seen. Meanwhile, Shinoda has become the head of an organization known as: " RISEUP ", a national group dedicated to studying and destroying kaiju. Meanwhile, reports of radioactive traces on several nearby islands have been recorded, as well as the dead body of a squid like creature of unknown origin codenamed " Gezora ". After an attack on Osaka, Godzilla is confirmed to have still been alive and well. Meanwhile, Tokyo is raided through by another beast with a spike covered carapace and a shorter build than the Monster King. The unknown creature is combated by several military forces, including masers and tanks. Godzilla surfaces in Tokyo for unknown reasons, heading on a collision course for the beast now codenamed " Angurius " after an ancient Sea God. After immense studying, the origin of Anguirus is determined and is revealed to be an ancient species of gargantuan dinosaur like Godzilla. Godzilla and Anguirus battle, ramming each other through buildings and wounding each other. Finally, Godzilla ends the battle with a blast of his atomic breath and torches the remains of the battleground. In a last attempt to survive the raging flames Anguirus retreats into the ocean and vanishes for a week. Godzilla continues to rampage, eventually heading towards Mt. Fuji and destroying several villages. The military sends F-11 Tiger jets which launch flares and keep Godzilla in place. Anguirus shortly arrives after, having been tracking Godzilla. The two beasts fight on the mountain, while the multiple jets sent fire weaponry in attempts to stop both of them. Godzilla, who has sustained neck damage, slays Angurius with a powerful blast of his beam. The half-incinerated body of Anguirus crashes into the mountain, causing the entire top of it to collapse. Godzilla is buried under the remains of the collapsing Mt. Fuji, seemingly dead. As the RISEUP forces announce the death of Godzilla and Anguirus, the world sighs a breath of relief. RISEUP members Shinoda and Katagiri talk in private about detecting a gigantic meteorite heading towards Earth in at least four years, as Godzilla's dirt covered arm rises from the Earth..

Godzilla 2000:
Self explanatory, reboot and first of the series. I'd have it be a solo movie akin to Shin Godzilla or The Return of Godzilla, taking place in early 2000. You get the idea, second Godzilla appears, world flips out. Only I wouldn't have Godzilla be stopped or defeated, it'd end with a climatic rampage that leaves a whole city in ruins and humanity at a loss as to what to do.

Godzilla Reborn:
Direct follow up to the predecessor, I'd cut out Miba and replace it with Megaguirus as the lead antagonist kaiju. The story largely focusing on the ramifications of a new Godzilla (and another kaiju) appearing a year or so after Godzilla 2000, like the original concept it'd be set in Hawaii, forcing the world to realize Godzilla is a potential global threat and not just Japanese one.

Varan 2001:
Something of a companion piece to Reborn, Varan, the very same Varan from 1958 reappears after decades of being presumed dead. Due to his home territory now being completely destroyed he searches for a new home, rampaging through all in his path. Another new kaiju, Anguirus (I'd use the Heisei design for something new) also appears, having awakened due to being a natural enemy to Varan's species. This ends only in a destructive fight, which Varan wins after a bloody duel, and is at last driven off by the military in his weakened state.

Godzilla Vs. Varan Vs. Mothra:
Essentially in the place of GMK. Godzilla and Varan converge on Japan in more or less what could be qualified as a colossal territory dispute. At the same time, a forgotten, peaceful island is discovered. Home of Mothra and the Elias (I'd use them since I prefer them over the Shobijin), and once again no one is able to stop the two kaiju, Mothra is implored to help and eventually joins the fray. Godzilla finishes off Varan once and for all, but due to her advanced age, Mothra can't kill Godzilla but does successfully drive him away from the mainland before succumbing to her own wounds. However, it does prove to the world that Godzilla can potentially be bested.

Godzilla Against Mechagodzilla:
After years of near constant crisis, and bolstered by Godzilla's defeat by Mothra, Japan begins to create Mechagodzilla, with construction being completed in 2004. However this only draws Godzilla out of hiding and more vengeful than ever, forcing the revelation of a dark secret: Mechagodzilla was built around the bones of the long dead original Godzilla. But with no alternative, the cyborg is deployed against Godzilla and with the combined might of the military, are able to freeze Godzilla and eventually transport him to a secret facility in the Arctic.

Mechagodzilla Vs. Biollante:
While Mechagodzilla's mission to stop Godzilla was a success, the cyborg was still heavily damaged and requires extensive repairs and upgrades. The government orders genetic research and experimentation to be done in the hopes of creating a living protector. Three years pass, but nothing comes to fruition...however, one experiment dubbed "Biollante," created in secrecy escaped and hid for the time being. Developing quickly into a powerful and psychotic monster, Mechagodzilla is deployed once more but is heavily out matched. The spirit of the original Godzilla awakens and in a last ditch effort, destroys Biollante before flying out to sea and retreating to the depth's, never to be seen again.

Godzilla: Reawakening:
Ten years after the events of Mechagodzilla Vs. Biollante, the world is seemingly free of the kaiju crisis of the 2000s when a powerful, warlike race of aliens invades Earth, unleashing their own monsters on the planet (Gigan, Orga, and Deutalios) in hopes of forcing humanity into submission. A guardian kaiju named King Caesar is awakened to battle the aliens alongside a young Mothra, descendant of the Mothra that defended Japan in 2002, however they are unable to destroy the invaders, merely send them into a tactical retreat. With little alternative, Godzilla is reawakened from his Arctic prison and makes quick work of Deutalios shortly afterwards and eventually bests Gigan and Orga in combat as well. In a last ditch effort to conquer Earth the aliens unleash Desghidorah, a legendary planet annihilating space dragon. Desghidorah nearly kills Godzilla, but is interrupted by King Caesar and Mothra, the combined efforts allow the trio to kill the dragon after a vicious final battle.

Final installment of the series, ending on a hopeful note that Godzilla will defend the planet again should the need ever arise once more.

[Mini-Godzilla]

First things first: the series wouldn't start until 2004. Second, not every film would be a "Godzilla" film. Third, they'd be in one continuity.

Godzilla 2004
The first film would introduce a new Godzilla as G2K did, but would go on to emphasize Godzilla as a metaphor for Japan's forgotten WWII atrocities (without him literally being resurrected by ghosts!). It would be a solo film, and Godzilla would destroy Tokyo before returning to the sea. The movie would mention that other monster attacks have happened in the interim, canonizing certain early Showa films.

Rodan x Megaguirus (2005)
The second film would follow Japan's efforts to rebuild and prepare for another attack. The capital would move to Osaka. The meganulons would appear and form into Megaguirus, but the heroic monster would be Rodan. Godzilla would only make a cameo.

Godzilla x Mechagodzilla x Mothra: Osaka S.O.S. (2006)
The third film would combine the plots of the two Kiryu films. Akane survived the events of G2K4, the new Mechagodzilla is made from the remains of the 1954 Godzilla, and Mothra isn't happy about that. Basically, it would be the GxMG that we already have, but with the Chujo plot of the sequel grafted in as a subplot and a final fight that combines the best elements of both films' climaxes. No Mothra eggs or larva would show up at this point, and any resemblance to the 1964 Mothra vs. Godzilla would be downplayed.

Giant Monster All-Out Attack (2007)
An ancient evil--a three-headed variant of Orochi bent on destroying the world--emerges after being dormant for millennia. The heroic monsters from the previous film team up with a trio of dinosaurs from an uncharted island (Anguirus, Varan, and Baragon) for an epic five-on-one monster battle, and not every monster on the roster will be walking away this time. (Spoiler: Mothra, Ghidorah, Varan, and Baragon would all die, but Mothra would still have an egg on Infant Island to open the door for a new larvae to appear in the sequel.)

Giant Monster Final War (2008)
A laboratory clones a whole slew of monsters from DNA that they've collected over the last 50 years, and everything goes nuts once a terrorist group named Red Bamboo finds a way to control them all. The surviving monsters from the previous film work to stop the madness, while Godzilla divides his time between attacking Japan and killing any monster that happens to get in his way. A long chain of monster battles ensue, and eventually, the heroic monsters manage to wipe out Red Bamboo and cease the mind control. The surviving monsters (except Godzilla) relocate to Monster Island. From there, the series could potentially keep going.

All the films would follow the same continuity as the Kiryu saga.
G2000 would be unchanged.
GxMegaguirus would ditch the Dimension Tide subplot and stick to more grounded military weaponry like the previous film. Megaguirus is still the bad guy because this film is still being released in an aniversary year and they want a plot that pays homage to past Toho films. Here, the original Rodan is canon to the Millennium universe, and the Meganulon emerge from a dormant nest in caverns beneath Mt. Aso. The cast from G2000 returns as the Godzilla Prediction Network and the CCI struggle to determine Godzilla's movements. Using Shinoda's research on Organizer G-1, Miyasaka has managed to create a counter-agent that slows Godzilla's regeneration, making him more vulnerable to conventional weapons (basically this is a nerfed version of the ANB from GvsBiollante). This counter-agent makes Godzilla weaker when he faces the Meganula and Megaguirus, but when the later absorbs some of Godzilla's blood the bioweapon begins to effect her too. Godzilla eventually defeats the insect queen after taking severe injury, then returns to the ocean. Shinoda speculates that Godzilla's immune system will eventually overcome the CCI's counter-agent, given enough time.
GMK is still directed by Kaneko, but is released in 2002. Like the original project it features Anguirus, Varan, Baragon, and the Gotengo. Both the original Varan and Atragon are explicity part of this movie's backstory; an Isayama-like character who awakens the guardian kaiju is shown to be one of the priests who worshipped the Baradagi-sanjin in Varan. Godzilla's change in appearance is attributed to Organizer G-1 adapting to overcome Miyasaka's bioweapon. Shinoda and Io return, taking opposite views on whether or not Godzilla is motivated to attack Japan by supernatural forces. Shinoda doesn't want to accept it since it makes all of his scientific research to predict Godzilla's movements fundamentally worthless, but (echoing the ending of G2000) he is nagged by the notion that Godzilla's relationship with humanity goes beyond physical phenomena. Godzilla kills the monsters summoned to fight him and subsequently is frozen by the Gotengo.
Godzilla X Mechagodzilla is still directed by Tezuka but is released in 2004 and serves as the 50th anniversary film. Godzilla has seemingly been defeated for good... meaning the Godzilla Prediction Network is out of business. Shinoda is out of a job, but is offered a position by Miyasaka- building Kiryu. The Gotengo was damaged beyond repair in its fight with Godzilla and a new anti-kaiju weapon is needed to defend Japan. Shinoda reluctantly agrees to lend his knowledge of G-cells to the creation of the cyborg, knowing this is a terrible idea. Sure enough, Kiryu goes rogue on its first deployment (against a random returning Showa series kaiju), turning on the city it was supposed to protect. But it's NOT because it regained its memory of being Shodaigoji... no, you see Kiryu is being controlled by a computer virus left behind by the Millennians during the events of G2000. And it intends to fulfilI the last directive it recieved from its alien masters before they were destroyed: harvest G-cells. Miyasaka reluctantly explains that he created Kiryu using technology salvaged from the Millennian saucer, and with the aliens in control it can mimic most of its abilities... like hacking computers on a huge scale (it also absorbs solar energy with impossible efficiency, so the 'Kiryu's batteries run out' plot point isn't in play). Kiryu locates Godzilla's ice prison, frees him, and tries to vivisect him. Godzilla narrowly escapes by using his nuclear pulse in a call back to G2000. Shinoda assumes correctly that Godzilla is going to make a beeline for Tokyo based on what he learned about Godzilla's nature in the previous movie. Kiryu monitors global media to find Godzilla and heads for Tokyo when he resurfaces. Kiryu has adapted by this point and is no longer vulnerable to the nuclear pulse, now able to best Godzilla. Godzilla is grievously wounded and unable to continue fighting. When it seems like Kiryu will triumph, Io unexpectedly reaches out to the robot and convinces it to break free of the Millennian virus. Acting of its own free will now, Kiryu drags Godzilla's body out to sea, desiring to give them both peace. Miyaska returns to the drawing board, convinced that he must carry on Katargari's war no matter the cost. There's still Millennian technology that can be used to create greater anti-kaiju weapons and still G-cells to exploit. But while he's studying the alien tech he makes a chilling discovery. While Kiryu was possessed by the Millennian virus it sent out a deep space distress call to other Millennian colonies... now all with eyes on Earth...

Either the series ends on that cliffhanger as a deliberate mirror of G2000's dark ending or in 2006 Kitamura makes a sequel that has Godzilla and Kiryu team up to fight a full-scale Millennian invasion with tons of explosions and longcoats.

Alternatively, Godzilla x Megaguirus is never made, GMK is released with minor tweaks as a sequel to G2000, and then in 2004 Kaneko or Kitamura create a sequel to GMK that serves as the finale of a mostly self-contained trilogy.

Maybe more films after 2004 building on Kiryu as a heroic kaiju.

A solo Mothra film acting as a sequel to the original Mothra, released either in 2003 or after the conclusion of the Millennium Godzilla series, and being part of the same continunity as the rest of the Millennium movies. Maybe focusing on Yuki from G2000 meeting with Chujo and his family for a hot scoop in homage to Mothra's plot.

Godzilla 2000, Godzilla vs. Megaguirus, the Kiryu saga, a semi-remake of Ghidorah, the Three-Headed Monster, where the other larva gets killed by Ghidorah, and Godzilla: Final Wars are a six part storyline. The only one with major plot changes is GFW. Instead of the Gotengo, Kiryu is rebuilt but without the bones of the original Godzilla. The Xillians still show up but instead of Godzilla going on a god damn killing spree, the human characters figure out a way to free the Earth monsters from the Xillians' control. Godzilla, Kiryu, the now adult Mothra (whose design is more based on Mothra Leo), Rodan, Anguirus, Varan, Baragon, Titanosaurus, and Zilla all have to team up to fight against Megalon, Gigan, Hedorah, the Xillien's very own MechaGodzilla, and Mecha-King Ghidorah. The overall tone of GFW would be reworked to fit in with the rest of the movies. That means no weird Matrix shit. The KiryuGoji design would be used in all of these films.

These movies would all take place in the same continuity as both the 1954 and 1998 films. The monster in the '98 film would only be called "Godzilla" because the Japanese man in the beginning of the film simply mistook him for Godzilla. Zilla in Final Wars is, of course, the surviving offspring from the end of the film.

Sorry, GMK doesn't exist.

Ok so for real this time, I feel like the Kiryu films had a lot of potential for an era all their own due to the supplementary material referencing so many movies and a future war with cyborg monsters. it's a shame that they didn't use any of those ideas.

Godzilla 2000: Millenium: Pretty much the same; Godzilla (or at least another of his kind) resurfaces again in 1999, following previous attacks in 1954, 1966, and 1997. The Millenian UFO is discovered in the ocean, fights Godzilla, mutates into Orga, gets itself killed, and then Godzilla finishes trashing the city.

Godzilla vs. Miba: Godzilla appears in the Hawaiian Islands and makes his way to Mauna Loa, eventually being incapacitated by the military before Miba, a bat-like monster made of lava, emerges from the volcano; they’re then forced to reawaken Godzilla so he can dispatch the new monster, which he does.

Godzilla vs. Megaguirus: Also pretty much the same; the JSDF’s experimentation with the Dimension Tide leads to a prehistoric dragonfly called the Meganula appears in the modern day through a time-space distortion left behind by the experiment, leading to an outbreak of Meganulon and Meganula. Godzilla eventually appears along with a new, reawakened Rodan, the natural predator of the insects who appears to fulfill his role. The two monsters eventually destroy the dragonfly horde and defeat Megaguirus, their monstrous queen.

Godzilla Against Mechagodzilla: Basically the same again; following Godzilla’s attack in 1997, the Japanese government begins construction on a machine built around the recently-salvaged skeleton of the original Godzilla killed in 1954, not completing the project until 2002; said completion of the cyborg draws Godzilla out, but the monster’s roars reawaken the original Godzilla’s “spirit” within Mechagodzilla and cause it to go berserk until running out of power. Following minor upgrades, the machine is sent out again to stop Godzilla after he returns again to attack in search of his cybernetic counterpart; Mechagodzilla, while badly damaged, succeeds in defeating Godzilla, who retreats out to sea from the fight after being severely wounded.

Godzilla: Tokyo S.O.S: Again, practically the same; Mothra is sighted for the first time in decades and the Shobijin, her priestesses, warn that unless Mechagodzilla (now called “Kiryu”) is decommissioned and Godzilla’s bones be returned to the sea, Mothra will declare war on humanity. The corpse of a giant, turtle-like monster known as “Kameobas” washes up ashore in Japan, showing visible signs of having been killed by a much larger predatory monster. Godzilla, having mostly healed from his last battle with Kiryu, returns again in search of his counterpart, before being intercepted by Mothra amidst his attack. Mothra’s larva twins hatch on Birth Island and arrive in Tokyo to aid her aged, dying mother in the fight against Godzilla, with Kiryu then being deployed and joining in as well. Mothra is seemingly killed by Godzilla, but her larva succeed in cocooning and downing the wounded monster. The original Godzilla is again reawakened by his counterpart’s cries, but instead of going berserk, Kiryu simply goes out to sea with the fallen Godzilla, allowing itself and the monster to sink into the depths. It is then revealed that, while the Kiryu Project is indeed scrapped, the government is now experimenting with the genetic material of several fallen monsters from over the years, including Godzilla.

Godzilla X Varan, Baragon, and Anguirus: Giant Monsters All-Out Attack: The original Godzilla returns following the destruction of the Kiryu cyborg its skeleton is contained inside, regenerating its organic body through either an amalgamation of the restless souls of those killed by the Japanese in WWII or overactive Regenerator-G1 cells. The undead Godzilla makes landfall and goes on a rampage, fighting Baragon, the first of the Guardian Monsters to rise against him, and beating him easily. He then battles Varan and Anguirus before the eventual return of Baragon, whereupon he fights all three monsters at once and defeats them all. The JSDF’s Gotengo then arrives and finishes the wounded Godzilla by exploiting an injury, taking what remains of him to be studied at a secret base in Antarctica.

Godzilla: Final Wars In the year 20XX, the world’s monster problem has largely been contained. The surviving monsters left have all mostly been contained on a government facility in the Ogasawara Island chain known as “Monsterland” or Monster Island”, while the more difficult to deal with monsters are dispatched by the JSDF’s genetically enhanced mutant soldiers (possibly modified through an experimental process involving G-Cells?). Following a breach in security on the island that causes the resident monsters to disappear, a race of extraterrestrials known as the Xilliens return to Earth and make their arrival known to the world under the guise of desiring peace with humanity. The Xilien Commander is killed by his underling, an Xilien known as the Controller, who grows impatient and reveals their plan for invasion before unleashing their captive monsters onto the world’s various cities. In a last-ditch effort to stop the invasion, the Gotengo, piloted by Captain Gordon, goes to the secret base in Antarctica entombing Godzilla known as “Area G”, freeing the monster, who then easily destroys Gigan after it is sent by the Controller to destroy the Gotengo. The ship then leads Godzilla all around the world as he dispatches each of the monsters one-by-one. Eventually, a new, mysterious monster known as “Monster X” appears and battles Godzilla. It is revealed that the creature is actually the aliens’ failed attempt at cloning King Ghidorah, who had been killed by Earth’s monsters during Operation: Destroy All Monsters. Amidst the battle, Gigan arrives to assist Monster X against Godzilla, until Mothra arrives to even the odds and defeats Gigan at the cost of her own life. The imperfect clone then transforms into “Keizer Ghidorah”, and nearly kills Godzilla, until power boost from the Gotengo allows Godzilla to continue the fight. Keizer Ghidorah is eventually destroyed by Godzilla, who rises victorious from the fight. After a brief standoff with the Gotengo, Godzilla decides to end his war with humanity (partly due to the influence of Minilla, an interdemensional monster taking a form similar to an infant Godzilla that can only be seen by select individuals, such as the boy who finds him, his grandfather, and Godzilla), and then returns to sea once again.

There isn’t a whole lot different from Final Wars, but I tried to add a little bit of connectivity to the Millenium series and even a little with the Showa stuff. I was gonna make Final Wars into Destroy All Monsters, but I liked the idea of Monster X being a failed Ghidorah clone too much so I decided to keep that as its own, unrelated event that took place prior involving a Kilaak invasion. It’s all a bit of a work in progress right about now.
