Verdict: Leaning Zilla Jr. here, better experience fighting foes of similar size.

Zilla Junior's got this. Blasters and tiny little lightsabers are one thing, but atomic fire is quite another; to say nothing of how lacking in powers and feats the Zillo Beast is.

The same blasters that can take out a tie fighter? You know tie fighters are structurally durable enough to withstand an atomic blast, right? Zilla Jr can't do anything but annoy the Zillo Beast.

Until you realize that Zilla Junior is strong enough to tank something that killed a fodder monster that shrugged off a volcanic eruption that is far stronger than a nuke with high balled feats (honestly), and calcs by VSBW.

Yeah I know, "GREYSHOT LIKES G:TS. BIAS!"

But Zilla Jr. really does have the deck stacked to his favor. Even if we assume the Zillo beast battled others of his kind, it doesn't seem in their nature to be aggressive until provoked. Zilla meanwhile sought enemies and possesses far more experience with an ample amount of different combatants. Speed and endurance wise, Zilla's traveled the world in days without signs of fatigue while the Zillo beast, while no slouch, can't be scaled automatically to said impressive stats. Lastly, while Zilla does prefer close range, he has the atomic ray for long range support and is an adept burrower while the Zillo beast lacks any long range attacks or movement options meaning Zilla would always be dictating the course of the battle.

The one thing the Zillo beast does have to its favor is his armored hide. If we assume star wars weaponry is greater in firepower to what the Leviathans used, I'd say a very reasonable assessment, the Zillo beast clearly has the defensive advantage and would theoretically win a battle of attrition if Zilla can't get past that armor. Thing is, Zilla easily can.

The Zillo beast is revealed to have gaps in its near-invulnerable armor which in the show, allows the clones to bring it down with stun lasers. So a creature which routinely spouts enough atomic fire to douse his enemy, head to toe, in flames will easily burn through those very gaps. Star wars weaponry could be 1000 times greater and it makes no difference as the fault is the placement of the armor, not so much the armor itself.

The Zillo beast possessed a shield most kaiju would die attempting to break, but Zilla's speed, experience, greater range of abilities and overwhelming firepower ensured the Zillo's chances of survival were zero.
