I guess my only question would be in the case of representation for a Millennium Godzilla. Do all four incarnations (Given they're all from different "universes") appear, or would they just pick one or two to represent the era (GMK and Final Wars without a doubt stand out the most)? It'd probably wind up being told through a comic book or something, though.
Could it be told through an animated TV series?

Sure. It worked for SP after all.

An animated series could work well with this concept. The first few episodes focus on Godzilla and other characters in their own realities, but soon you'd see the mixing of realities and the various characters reacting to the strange events and each other. This could be the best way to tell such a story.

People want it to be like Marvel but it won’t be and can’t be.

From what I here, all that happens in SP multiverse-wise is just little Easter eggs here and there, nothing crucial to the plot.

You can use similar logic to say that The X-men won't be able to work in the MCU.

They’ve done it before, and most of all, they’re both human. There would be no good interactions to build on if the Godzillas met.

What will be difficult to do for kaiju in such a storyline can be made for it by showing us how different human characters from various realities would have interactions. Just so you know, yes I am aware that most humans in the franchise are cardboard cutouts designed to move the plot(s) around, but with a good writer it could be a second chance for them to shine. For example, just imagine how Miki Saegusa from the Heisei era would have a debate with Akane from the Kiryu saga. Another example could be Yuki from GvSG giving Haruo Sakaki from the Polygon trilogy a pep-talk over putting grudges aside. I know I've said this kind of thing before, but I just thought it makes for a good rebuttal.

First of all, I think it would be for the better if a multiverse-based Godzilla storyline were animated as opposed to live-action. Another good way to ease audiences into the whole multiverse angle of the franchise is maybe have it done over a course of two or even three films rather than cram it all into one. Now before you bring up the Polygon trilogy again, the weakness of said films that ruined it all were much similar factors to the Star Wars sequel trilogy. The factors being that made it up as they went along and the creative time did not see eye-eye with one another (at least I'm pretty sure). It had nothing to do with the format they were presented in.

Another strength of animating it would be how you handle the kaiju and their interactions. Suit performers can use body language to express bow the kaiju feels, but animation would allow better body language and expression for the kaiju.

At this point, a Toho handling the multiverse with Godzilla would be a good way to bring Ultraman in. We live in a world where Godzilla is about to crossover with the Power Rangers for crying out loud and on top of that, Toho's producing Shin Ultraman. Those factors alone should be an indicator that the possibility of such a crossover just might be in range.

Like the other guy said, any idea can work so long as you have a strong enough story and characters to support it. Here's another idea that just popped into my head : During the final battle, the re-activated Kiryu undergoes a transformation into an ethereal version of ShodaiGoji and ends up becoming the one to deliver the finishing blow to Destoroyah. Just so you know, I made a mistake when writing my last post, by referring to non-Godzilla kaiju as Godzilla. I think that at least 2 Godzillas could be the ghosts of both Shodai and Heisei Goji showing up to assist in the climax like how the Ghost version of Harold Ramis showed up in Ghostbusters Afterlife. For other Godzillas, I'd pick Showa Goji, GMK Goji, Final Goji and maybe whatever native Goji exists in the universe of which the events take place.
