Little Godzilla vs. SpaceGodzilla. But seriously, Godzilla's battle with the Super-X2 in the business district was pretty good. Honorable mentions would be the sea battle in Biollante and the underwater fight in Mothra.

Godzilla vs Megaguirus

This was a battle completely new from any other battle Godzilla had, I thought. He was fighting an insect that was fast enough to dodge his atomic breathe, and strike him while he least expected it. So I was really impressed the way Godzilla found a way to harm Megaguirus, by countering her attacks. And the after-battle freeze scene of when Godzilla slices down with his back spines after slicing through Megaguirus's claw, and freeze frame when she appeared to have stabbed him with her stinger, only to show Godzilla caught it in right moment, I thought were classics =3
