Arrow? These are boundaries that can and would work if allowed:

Abilities: Most game characters have their abilities pure and simple; they are always using their maxed out limitations until stated otherwise by the author. The powers with each specific leveling and a limited amount you would find in RPGs (like Pokemon) the author must give specific numbers and attacks when needed. If a character is capable of using environmental weapons or has an ability related to the environment than a specific arena has to be stated period.

Mechanics: First off, in the event of a 2D vs. 3D character style match the environment will automatically be three dimensional until stated otherwise by the author. Next, if a character has not been outside of a game appearance AND is within mechanical limits set (like Obsidius or Krystalak and their beams taking five seconds to destroy a building) it will be automatically assumed that it would take that long to do to a real opponent. Use tier systems when out of all other reasonable options. Grievous wounds such as impalement that leave no mark (like in War of The Monsters) it will be assumed said injury happened and that the character(s) have a high resistance to pain.

Intellect: Everything is automatically set to it's hardest AI setting; player units are at the level of a hard core gamer that takes little to no damage during an entire run.

Health/Lives: If a character uses a bar or power ups during battle state where any health items are if they are used and it will be assumed that whatever does not use these power ups cannot be used for them unless stated otherwise; the author can say no health power ups if he/she wishes. If a character has a set amount of lives they need to be stated with the default being one. Infinite lives are not allowed unless there is a reasonable time limit. Health decreasing over time is automatically turned off unless stated otherwise by the author.

Custom Characters: Unless it is created by the developers (like the Grox from Spore) no custom characters. Anything made to be oppositions to custom characters (like monsters from EverQuest and World of Warcraft) are allowed as long as they have all the required details.

Going by videogame logic, Mario just hops on their heads and kills em.

Did you even read the "set things to max" part?
So you can't hurt the character?

From THEIR universe from what they ALREADY fought.

But if they didn't get hurt in their universe, we gotta assume they wouldn't be hurt in another one. See they can't be used

The majority of recognizeable video game characters are recognizeable enough and have enough stats to make them valid characters. For example, why can't we have an FM of an Xenomorph vs. Ridley? Seems silly not to. However, it should be regulated to just major and named characters.

See they can't be used

Yes they can, there are things called tier systems, use them. Every character has a maximum skill level and there are opponents that can beat said skill level, which is what the idea of FMs are based on.

See adding Video Game characters is gonna cause so much unnecessary crap that is just annoying to keep track of

Only the game characters that has feats outside of a game. For example, Mario is ridiculously durable and kill his opponents by jumping on them

Thats what I was thinking Goro, but apparently some people don't wanna accept that because they want to allow obscure characters nobody knows.

The solution to that problem is to post a link to stats and or bio.

^ That honestly appears to be what the majority thinks. I dunno, I barely visit the FMs anymore. But if you're going to allow video game characters then they should certainly have some restrictions on them otherwise things just get out of hand. Cloud Strife would be fine in an FM. Mario wouldn't be.

Mario would be fine as long as proper limits and descriptions of him are given.
