Exactly. What's at the heart of so many great monster movies (like Gojira or Cloverfield) is the examination of how people respond to threats they have no frame of reference for. People occasionally question their faith after having just learned about the Holocaust. Who knows what would happen if a disaster of such epic proportions happened to them? A religious element (not a major plot point) could work quite nicely, like a person praying repeatedly and passionately for an end to Godzilla and receiving no answer, leading them to question the existence of any God. It could work.
