It actually totally makes sense for it to be Mothra, but I don't know if I think that's actually what it is. Could always be wrong.
Legendary knows what they're doing with this, and they're doing it on purpose. Over time they'll give more and more clues through this timeline. Should be fun.

Who knows maybe due to Rodan's ability to create shockwaves it also broke areas with gases that caused them to leak thus leading to the smog.

Rodan does make sense too considering Mothra was never an antagonist, closest she ever gets to that is if the Shobijins are endangered or how she threatened to engage war on humanity in Tokyo S.O.S. if they didn't return the bones of the original Godzilla to its resting place.

In the original Mothra, yes. In her/his fully grown form, it was the main method of leveling urban areas. (Possibly this was done so they could use lots of '56 Rodan stock footage of buildings being destroyed.) I may be reading way too far into things, but wasn't there supposed to be an egg referenced in the Kong:Skull Island comic book series? Like wasn't there an implication that Mothra may be a part of the Skull Island ecosystem? If so, that might explain the fog-like conditions around Skull Island as well?

No I don't remember anything about an egg in the Kong comic. The only Mothra related thing is the a photo of a moth on Brook's office board in the first issue. And there might be a connection between the Iwi and the people who worship Mothra. (But that only pure speculation based off one piece of dialogue).
