Well, the problem is that there would be no way of powering something like that without using a nuclear reactor (besides Kiryu's fail way). Specifically, it probably would be a nuclear fusion reactor which would generate obscene amounts of power. While in a way using a nuclear reactor would be violating those principles, Japan at that point in the time line basically had no other choice. ANEB had failed, masers failed, the Super-Xs failed, etc. It would not surprise me in the least if Moguera was also powered by one.
And as bad as Godzilla was, using a nuclear missile would cause massive damage that Godzilla quite frankly never caused. There would also be the problem that he was born from a nuclear missile, so there would be no guarantee it would kill him (in Toho-physics universe). So as unconventional as MG was, it was still a better option than nuking Godzilla.
