The minigun, flamethrower, sticky bomb launcher, and sub-machine gun from Team Fortress 2(though i've never played it), the Plasma Caster, wristblades, and spear from Aliens vs Predator 2011, and the flare gun, crossbow, and pulse rifle from Turok.

Gotta love the Big Fu*king gun from Quake Arena. I havent played Destroy all humans 1 but all the guns in number 2 were great as well. I also loved the cow launched from that old South Park game!

I personally prefer weapons that are aesthetically pleasing or have some story or lore behind them:
The Soul Reaver from Legacy of Kain
Master Sword from... do I even need to say?
Brotherhood from Final Fantasy X
True Dragon Sword from Ninja Gaiden
The Idol Sword/Queen's Sword from Ico/Shadow of the Colossus, seriously, it can kill a colossus with one blow if you fully charge your stamina!
Oh, then of course the Samus' Beam Cannon, you can't beat a weapon that can be constantly upgraded.
And I can think of a few standout weapons from the Rachet and Clank series, the Agents of Doom, Quantum Whip, Leviathan Fail, Tempest, Rift Ripper, and the Ryno.
