It's hard to pick just one. But the ones I played the most and remember the most fondly from my early childhood are Banjo Kazooie, Banjo Tooie, the first and second generation Pokemon games, Ocarina of Time, Final Fantasy VII, and Chrono Trigger.

I was born in the early 90's, so I got to fully appreciate three generations of games from start to finish. I owned every system (minus XBox and DreamCast) from the 4th to 6th generation as well as being an avid PC gamer. The defining ones for me were:

-Metroid series (especially Super and Prime)
-Metal Gear Solid
-Mario 64
-Mario Kart 64
-TMNT IV: Turtles in Time
-Super Smash Bros 64
-Gran Turismo series
-Ace Combat series
-Command and Conquer series (Tiberian Sun, Red Alert 1 & 2, Generals, and Tiberium Wars especially).
-Diablo 2
-Star Wars Galaxies

Probably about 90% of my gaming hours when I was growing up were in that group of games.

Man, there were a lot...

-Pokemon Blue
-Super Mario World
-Donkey Kong Country
-Super Smash Bros. Melee
-Kirby Air Ride
-The Legend of Zelda: The Minish Cap

And I still enjoy Mario Kart Wii to a heavy extent. It's like being able to drive with just the wheel! :D
New Super Mario Bros Wii and the Lord of the Rings games are a lot of fun too.

From what I remember;

-Spyro the Dragon was my first ever video game.
-Pokemon Emerald was my first ever portable game.
-Super Smash Brothers Melee was my first competetive game.

Not sure if I missed anything else, but these all come to mind immediately.

Maniac Mansion, Castlevania series, Betrayal at Krondor, King's Quest 6, Ultima 6 & 7

I've been playing games since the Commodore 64, but these games hold the most nostalgia for me.

Dino Crisis 2 (though I never played the full game myself until recently)
Peter Jackson's King Kong (never played the full game myself either)
Godzilla Save the Earth
SpongeBob games, can't remember their titles.

Come to think of it, those were probably the only games we owned before 2007.

-Pokemon Silver and Crystal and the Third Generation of Pokemon. I was bummed out that I couldn't transfer any of my Pokemon to RSE, which led for me to using Action Replay, where I discovered walking through walls and had a ton of fun messing with the game mechanics. For Silver, I loved exploiting the Cloning Glitch that I had two of each first two generation starters.

-Pokemon Blue: Where I realized it was very slow and the graphics put me off. I really liked Yellow.

-Godzilla: Kaijuu Daikessen- More towards the end. Best fighting game the series has .
-Metroid (NES)
-Duck Hunt (NES)
-Super Mario 1-3 (NES)
-Final Fantasy (NES), Final Fantasy X, X2.
-Donkey Kong Country (GBC)
-Megaman (NES)
-Megaman X (GBC)
-Monster Rancher (GBC)
-Demikids Light Version (GBA) -I really liked this game for the mechanics , fusion and the story I guess?
-Digimon World 3. Pokemon ripoff that spoiled Season 4's monsters through DNA evolution. Too bad it wasn't like Digimon World DS. That one added more Digimon collection, though I wish World 3 had DS's mechanics.
-Power Rangers Time Force (GBC)
-Yugioh, one on GBC, and then two on GBA, one on DS and the other on PS2 that revolved the Rose Wars.
-Kingdom Hearts. The entire franchise, minus any of the remastered ones and anything on Vita. Got both games, Chain of Memories and the DS and 3DS one.
-Megaman X4.
-Grand Theft Auto 3/Vice City: played Vice City when I turned into a teenager.
-Super Smash Bros Melee: Played it before every soccer game because the car had a monitor.
-Pokemon Colosseum: Why they never made a game like this ever again is why I haven't used my Wii besides Bleach and WiiSports.

I grew up with an NES and got my Gameboy Color at 8 with Pokemon Silver. Best birthday present ever. Right after the 3DS and the bundle of games I got for that on Xmas. I got all the starters the first run. I did the same for Soul Silver, but got the GTS. All the NES games were my first games, but I remember playing Matroid as my first. I always loved playing the Mario games so I could die and lose for the music.

I always loved JRPGs since I played Final Fantasy, which combined with the Pokemon anime, made me want to do the games.

Man, looking back at my list I'm forgetting a few big ones.
-The Lion King (SNES)
-Mickey Mania (SNES)

Surprisingly these were probably more prominent in my childhood then anything I've already mentioned. Especially The Lion King, which was a lot of fun; anybody have that one as a kid?

Metroid Prime, War of the Monsters, and the entire third generation of Pokemon. Those games were just divine works for me, and cherished parts of my childhood.
